Is there a foolproof method for protecting certain files from spyware, viruses etc from damaging, reading or destroying them?

I just want a simple process.

I thought maybe only working on the file when you are disconnected from the internet and only storing it on a usb stick. Would this method protect the file?

Yes - provided your PC is not infected with something bad that could access the USB stick.

If it is clean then storing the files on the USB stick should keep them safe.

And download and install MalwareBytes AntiMalware. Do an occasional scan with it. Excellent protection, updated very frequently. You'll find a link in the forum FAQ.
